Here let me tell you how they could have had “Mary” still shoot Sherlock and have her be a quirky lovable part of the team. First of all John and Sherlock don’t stop talking after the wedding and don’t get super miserable. “Mary” doesn’t snidely comment on how John never shuts up about Sherlock. We get a scene of John and Mary being happy together at some point in this episode (or you know ever) before the shot. When Sherlock finds Mary he offers to help, she explains that for Some Reason she has to shoot him to get out (it makes no sense by the way, which you should already know but lets pretend for a moment) Sherlock agrees, she shoots him, Mary explains what happened to John on her own and apologizes for hiding her secret life but tearfully says she wanted to leave that all behind to be happy with him. She tells him the truth and says that if he wants to leave after he knows what she did she understands (this is a lot more like the sympathetic lying wives in the canon by the way). He learns the truth but stays anyway. They did the opposite of that at every point.
